This is the first time I will be traveling in September, the 19th - 28th to be exact, but from what I have heard from the Disney in September veterans is that you could encounter a couple of different scenarios:

First, it most likely will be HOT! (Drink lots of water!)

Second, it probably will rain, but the bursts are short, maybe 15 mins. to a half hour. (Bring ponchos!) You should also be aware that September is still hurricane season in Florida and Disney has been hit a few times in the past. (Book trip insurance!)

Lastly, the love bug. Apparently, in the south, there is an insect called the love bug, though while harmless, it makes itself well known in the month of September. Usually they really are not an issue, but I guess in 2006, they were a pretty big nuisance.

All that being said:

The crowds are waaaaay better in September! (Did I add enough a's?)

Free Dining is a HUGE plus!

It's value season, so you save LOTS of money! (To buy more souvenirs!)

And the best part is: Mickey's Not-So-Scary Halloween Party!
(MNSSHP's are hosted throughout September and October and many, many, many people have told me how FUN they are, especially for the little ones.)

I weighed the pros and the cons for myself and I AM GOING TO WDW IN SEPTEMBER!!!! I am sooooo excited. I hope that this helps you make the best decision for you and your family and maybe I'll bump into you in September!
